If i were Kishi...

Personally I would have made some changes in the manga.

---

Firstly, about the characters :
*Orochimaru would be the main/final villain.
*Madara would have died by his battle with the 5 Kages.
*Sasuke would be Oro's pawn, just like Obito was Madara's pawn.Later, he would realize it and turn against him.
*Kakashi would be Oro's partner.
*Hagoromo would be revived but not able to defeat Oro, leaving everything in Naruto's hand.
*SO6P sons would come back to life and fight each other again, but later realizing what they were doing was wrong.
*Kaguya wouldn't exist at all.
*Obito would be the one helping the protagonist from the shadows, making him a deutragonist.
****As for the other characters , they'd be OK the way they are now.

As for the storyline :
#Not so OP Power Ups.
#Sasuke would die.
#Kakashi would also die.
#Oro, at the end, when everyone thought he was defeated, would open his eyes, and there's when the manga would end.
#Hashirama would't make a comeback.
#Hiruzen would play an important role ine Oro's defeat.
#Yamato would be Hashirama's nephew.
###Can't think of more possible changes.

°Give Naruto an Avatar. Seven Tails wings, Four Tails body construct, One Tail tattoos, only one eye like Three Tails.

°°And Naru/Sasu would eat Madara alive.

Revive Minato, Kushina and Jiraiya in the end of the Pain arc when Nagato revived everyone :/
Inb4 some says it was too late, Madara implying that he would be revived later on proves that time isn't a factor.

If you were running the manga, it would be failing hard.

Many of these I agree with( like edo Madara dying at the hands of the Gokage.)but some (like kakashi working with Orochimaru) not so much. I'm just biased though because kakashi is my boy and like him on the side of good Maybe if he used to work for oro but was persuaded by Hiruzen to see the light and now he is trying to convince Saskue that following Oro is no good? Something like that.

And Naruto with all those tailed beast parts? XD He would look so monstrous. Maybe they can be interchangeable like he sprouts wings to fly when he needs to. Gets the 1 tail's seal marks when he is going to seal something, gills appear on his neck when he needs to do something underwater for extended periods.

I don't know hard to say. Many of the things in the manga i don't have an issue with. The time of the Akatsuki is flawless. The only real thing I would change is give Sakura better development.

I would have had her receive her Medical Training back in the later half of part 1 once all 3 Sannin were introduced. I would have had her fight Sasori and inroduce her Seal there (Not Byakugou just the seal) to show the extent of her training under Tsunade.

I would have had her play up that Genjutsu side. Once Naruto started his training under Yamato and Kakashi for Rasen Shuriken I would have had Sakura search for and find Itach where she learns the truth about him from Itachi and Itachi sees that she cares for Sasuke and teaches her some really handy Genjutsu becoming her sensei secretly for a time.

The part where she went to fight Sasuke she would introduce those new genjutsu in which case Sasuke finds himself hard pressed by Sakura for a change. He still wins though of course.

Most of the 2nd tier Akatsuki (Pain, Kisame, Itachi) would have died during the war and not before.

Sasuke would finally face Itachi with EMS after killing him, Sakura would arrive and layout the story of what really happened to his brother. Since it's the war white/black zetsu would be watching of course and Kabuto would appear then making it a fight between Sasuke and Sakura VS Kabuto.

These are some of the things I would have liked to have seen to give both Sakura and Sasuke the panel time they needed.
