Skill gap is too different. You have Nagato who relies solely on the rinnegan, vs Madara who is basically perfection in normal ninja skills.

Skills don't matter when you're up against a power you cannot counter.

When Madara sends out Nine Tails, Nagato sends out Gedo Mazo to restrict it with chains. If Nagato does that and also pierces Nine Tails with enough chakra Rods, he can either leave it completely vulnerable or take control over the Kyuubi with Rinnegan.

The chains can also restrain Perfect Susano'o, leaving that vulnerable. Gedo Mazo easily restricts Madara's two best moves.

And Nagato would beat the shit out of Madara in a 1 on 1 fist fight.

They're both highly skilled Ninja, but Madara is just completely overrated. ​

Madara's EMS has the most powerful Jutsu out of the two. But that doesn't mean Madara wins by default. If it weren't for Perfect Susano'o, Nagato's Rinnegan would be far more powerful.
No counter to Bansho Ten'nin. No counter to Human Path. Preta Path counters almost all of EMS Madara's Jutsu.

Is Madara overall more skilled? Yes, but that doesn't matter in the face of overwhelming power.

Not really man. Madara's complete susanoo is enough for chibaku tensei.
Preta path can't counter kenjutsu..
Human path is the more dangerous one, however genjutsu can counter it..

I mean we have never even seen Nagato counter genjutsu.

There is no list. PS rapes him and its as simple as that. He can't absorb its attacks nor can he break through, nor can he prevent Madara from using it nor can he defeat him before Madara uses it.

Madara stomps him. The fact is, Madara read the tablet, so he knows about how dangerous the rinnegan is. Hence, at the EMS level, he's likely to take things very seriously(as he doesn't have juubi jin regen) and bring out PS early on. And once that comes out, Nagato gets raped.
