Technically Kaguya has been there since the begining....Actually she is the begining. This whole chakra thing started with her. Did you really think nothing would come of Madara mentioning Kaguya to Hashirama. The moment they brought her up I knew She would be the final villain.

Others were so quick to dismiss her and to think she wouldn't take control of Madara. Kishimoto is very predictable if nothing else. If she appears and mentions someone older than her in legend, than that person will end up the final villian just as it was with Madara then Kaguya.
