Kaguya is cooperating with Madara and his infinite Tsukiyomi plan because she needs to recreate the fruit in order to re-eat it and get freed from being trapped/held captive inside of the juubi/shinju tree.
I think how she died or what happened to her after she died was because of the juubi/shinju. It got revenge on her for originally eating the fruit and stealing its powers, thus it sealed her within itself and has tormented her ever since she died. They probably made a pact about her re-eating the fruit to reverse the damage done and to set herself free.
It sounds quite plausible, this is quite a typical reason in the anime world for why a character is shown as evil. Their not really evil, but have lost something very dear/vital to them, and have to go through with an evil plan just to really get something good/understandable in the end (e.g Pain really wanted peace but had to follow corrupt orders in order to try and gain peace).
It makes sense as well for Kaguya being portrayed as a villain. Why would the mother of the God of NV randomly decide to turn evil and try to **** the whole world over, for no reason? A genuinely evil mother wouldn't have been able to raise two sons, both of whom defeated the juubi, saved the world and one became a God/hero figure.
I think she'll become 'one' Madara, take him over and try to reach the fruit to eat it, but Narusuke and the 5 edo kage's will try to stop her.
