When she ate the fruit, she became one with the fruit, her essence was ever present in the fruit, its also possible that he will and desire were inbued into that chakra, that same chakra was what got spread to every single ninja...probably, after she died, the chakra which then dispersed, started gathering together again, when a considerable amount gathered, the shinju was reincarnated as the juubi.......theoretically, her will and essence are present in the juubi/shinju

I think, kaguya went through what obito did, but instead of overcoming the control of the juubi, she succumbed to it's control.

Well in my opinion.

After eating forbidden fruit Kagyua lost control over her power soon and her body transformed into body of Juubi. Meanwhile Kagyua's soul was cursed and her soul along with her personality was trapped isnsie God Tree itself. God Tree decided to take revenge upon humankind making Kagyua death God so she would be used to bring judgement to humankind.

It wasn't until Naruto cut God tree in two halves finally allowing Kaguya's spirit and personality to be free so she would unite with her old body(which is monster now.). However Madara is too strong to be taken over so Kaguya either wait for Madara's weakened or she may takes over the most compatible body of young Hyuga girl to release all her powers.
