First off, I would like to say that I am not even sure that Kaguya will make an appearance. I think it's possible, but I think the chances are 50-50 that it happens.
Let's assume that she will make a grand appearance, however. How do you think she will do it?
There seem to be a litany of people on this base that think she will take over Hinata. Personally (no offense to anybody that believes this) I find this laughable. I think it is an attempt to make Hinata more relevant than she actually is. At the end of the day she really isn't that important. Why would Kaguya, the baddest ***** that ever walked the face of the NV world, even bother to take over Hinata?
Some people say that it is because Hinata has the Byakugan and similar fighting styles due to the Byakugan. I find three things wrong with this:
1.) If it was only about the Byakugan, why even bother with Hinata? She isn't even close to being the strongest Hyuuga.
2.) Just because Hinata has the Byakuga, it doesn't mean that her and Kaguya have similar fighting styles and abilities. Remember, Kaguya also had the abilities of the Sharingan, as stated by the sage here:
It is also highly possible that she possessed the abilities of the Rinnegan, since her third eye is the Samasara (I think that's how you spell it, sorry if its wrong) eye.
3.) If you look at Kabuto's explanation of the reanimation jutsu. Since we're all expecting Kaguya to show up on her own, as opposed to being summoned, you can disregard the part about the summoning, and instead focus on what Kabuto says about what happens to the host body when the spirit takes over as it relates to the spirits abilities before they died. When a spirit takes over a body, all of the abilities that the spirit had while alive are retained by the spirit. Kekkei Genkai (nature affinities and bloodline traits) are not excluded from this. Itachi returned with his Sharingan. Nagato returned with his Rinnegan. Hizashi returned with his Byakugan.
Orochimaru is another example of this. Whenever his switched bodies due to his ritual, all of his abilities were retained in that new body.
If this is the case, then why in gods name would Kaguya even bother with someone as weak as Hinata? She could take over anybody, have all of her abilities, and have a much stronger host body. It makes zero sense for her to take over Hinata.
Since I am judging others' opinions, I guess it is only fair for me to provide what I think might happen as well:

I think that during the impending fight with Madara, Naruto and Sasuke start to push Madara back. If Kaguya's spirit is truly within Madara, I believe that as he gets weaker from the fight, that she will either:
1.) Attempt to take him over completely (kind of like Ichigo and Hollow Ichigo in Bleach) or
2.) Gain enough control over his body, and then split off from him.
Of the two, I believe option 1 is more likely. We've already seen 4 instances of this in manga:
1.) During Itachi vs Sasuke, after Kirin was used, Sasuke had no chakra left. The part of Orochimaru that was within the curse mark tried to take him over before Itachi sealed him.
2.) Kabuto's meeting with Naruto and Yamato, in which he acknowledged that the part of Orochimaru that he implanted in him was trying to overtake him, and that it was hard to control.
3.) Danzo, near death, was not able to control the power of Hashirama's cells, and those cells ran wild due to his weakness.
4.) Naruto and Kurama: Kurama attempted two ways to take over Naruto. The first was when Naruto's emotions overran him, more specifically anger and hatred. The other was when Naruto was low on chakra, Kurama "allowed" him to use his chakra in order to weaken Minato's seal.
I find this scenario much more likely than Kaguya taking over Hinata.
