I don't think Hinata is stalking, I think she's hoping Naruto will come help her. I think she is not under IT per se. I know she is affected because of the rinnegan, but I think the Byakugan allows you enough awareness to know you are in genjutsu but not be able to break out.

Hinata stands with Naruto. Sakura is supposed to be an independently standing character.
A lot of people actually missed the literary significance of this scene. While it could be interpreted that Hinata called out to Naruto - and it may be true, Kishimoto was clearly illustrating a shared destiny between the two.
Hinata's thoughts: "I can't move."
Sasuke: "You must stay inside my Susano'o."
The two are in the same place, enduring a similar crisis. This has been illustrated time and time again (most recently when Hinata blacked out as Naruto 'died'), and has been a running theme Kishimoto has kept with. Naruto and Hinata mirror each other in terms of their overall status.
This can also be seen through the Chuunin exams when Naruto fights against Neji. Hinata's injuries have no literary reason to act up. She's been treated by doctors (though Kabuto's role in this will likely be revealed to be significant in the future) - Kishimoto had absolutely no reason to have Hinata's injuries act up right as Naruto is on the verge of losing. Notice that Naruto also recovers alongside Hinata following Kabuto's intervention (whether or not Kabuto's intervention was necessary is a bit of a curious point amidst the talk of destiny). It is also in this same arc that Neji mentions that Naruto and Hinata share the same destiny.
This was meant in a literal sense, and was elaborated upon by Neji as he died.
Anyway - it is kind of funny how much flak Hinata receives for being the only character in the series who seems to realize that it is titled "Naruto." Perhaps all of this has been a "matrix" sort of thing, and she's the only one aware of The Fourth Wall (Naruto is the son of The Fourth, after all... - the bad puns are nearly endless).
