Where was it shown that Naruto can't counter it. That's right it wasn't. Just Sasuke becasue doesn't know Naruto's full capability doesn't mean Naruto can't counter that jutsu.

It makes perfect sense. Sasuke saw Madara activated the jutsu before Naruto because he was busy protecting Kakashi/sakura and destroying the rest of the meteorites. Naruto couldn't see the jutsu because the meteorites were above his head and blocking his view.

Naruto was aiming for the meteors and wanted to no hit Sasuke, meaning he was aiming carefully, when he threw it, it was aimed at the meteors and Sasuke past them as they flew to their targets. If you threw a kunai at a mark on a tree and someone by the tree starts walking throws you, they didn't evade the kunai since it wasn't aimed at them
