I mean come on, Kishi didn't introduce her for nothing? Madara is a jobber and he messes around too much, and he might fail to do his job properly (casting Infinite Tsukoyomi). Then Kaguya will take charge to do her job.

Also, Madara is not destined to be the final villain, is he? In fact, he might be a pawn of Kaguya, just like Obito was a pawn to Madara. Kaguya taking over Madara will be perfect payback. Uchiha stone tablet, absorbing the tree, reincarnation all of this could be Kaguya planning.

She's the only Naruto character so far to show this kind of power
