Yes he has wings, but not everything with wings can fly. It might not even be for flying purposes and more for gliding ability. Again, I'm not saying he can't fly, but he was only shown leaping and jumping off rocks, never actually soaring or hovering.

Obito only ever had 1 mangakyo sharingan, therefore he and Kakashi never had a Susanoo.

Even Sasuke mentioning that there were too many chibaku Tensei suggests he was flying around cutting a number of them up. Naruto did tell him to take care of them while he took on the 4 Limbo Madara
