I think Narutos going to talk to the Juubi, realize how much Ninjutsu has corrupted things. Have a chat and seal of Ninjutsu and teach everyone Ninshuu. Or something along those lines

Everybody dies if the chakra is taken away, more likely Naruto is charged with bringing the Ninja world to use Ninshou instead of Ninjutsu.

A friend of mine had this theory that, Naruto would return all the chakra to the god tree and put the god tree into tobi's dimensions and would seal himself (naruto) in there with it in order to protect the tree and for humans to never tap into chakra again to have a chakraless world.
