I did not make this theory but I wanted to share it because it connects everything
Now read this crazy theory:
Kaguya's soul was released from her prison by Hashirama's mother, the point was for Kaguya to possess her and be reborn as a strong Senju woman.
However, because of Ashura's soul interfering the result was Hashirama Senju whose cells had Kaguya's power (Mokuton) but whose chakra and mind were Ashura's.
Kaguya could not possess and control a male body, only subtly influence it so she bid her time inside Hashirama as trying to possess a fully grown strong woman (like Mito for example) required to much effort without the host's consent (something she knew she wouldn't get anytime soon).
Eventually Madara fell for the temptation to get Hashirama's power and awaken the Rinnegan, thus allowing Kaguya to move from Hashirama to Madara whose vision was more akin to hers.
Because of Indra's soul rejecting Kaguya's, Madara couldn't awake the Rinnegan until he was very old and Indra's chakra began to leave him for it's next incarnation.
When Madara awoken the Rinnegan and summoned the Mazou (Actually Kaguya's true body) from the Moon, that was when Zetsu entered the plot.
Nurtured by Kaguya's body and carrying her will in their cells, those android followed Madara for the sake of reviving their mother and goddess to her full power.
There is no reason for Zetsu to have obeyed Madara after he became a weak old man other than Kaguya considering him an useful pawn.
Kaguya needed the Rinnegan and a powerful female body to become the Juubi's Jinchuuriki and unite herself with her revived body before casting Infinite Tsukuyomi, she wanted Madara to transfer his eyes to an Uzumaki (hoping he would get a strong female like Kushina) but instead the chauvinist picked Nagato and Kaguya gave up on trying to do things the easy way.
Since concepting a strong host body and possessing a strong host body had failed, she would instead pick up a weak female body and make it strong herself.
This is when Obito and Rin enter the story and Zetsu becomes the harbinger of tragedy from Kaguya's ploy.
Knowing that Madara would use Obito, Kaguya had Zetsu transfer her soul to Rin alongside the Three-Tails when Madara's machinations (also influenced by Kaguya) led to her kidnapping.
This was a cruel plot, Kaguya would have forced Rin to accept her possession in order to control the Three-Tails and by controlling Rin she would also control Obito.
This was pivotal, since Obito could summon the Gedo Mazou due to his Senju and Uchiha cells, he could give Kaguya an easy access to her body. Not just that but it wouldn't be difficult to help Obito ascend to the position of Hokage (Minato openly wanted him as a successor) and use Konoha's war effort to gather all of the Bijuu.
Obito becomes Hokage => Rin manipulates him to start the Fourth Shinobi World war, take the Rinnegan and gather the Bijuu => Zetsu forces Obito to perform Rinne Tensei on Rin once she died to extract Isobu for the Mazou => Rin becomes the Juubi's Jinchuuriki and implants the Rinnegan => Kaguya performs Infinite Tsukuyomi and rules the world again.
Her plan had only a slight failure, she didn't antecipate that Rin would go suicidal instead of accepting her possession and that costed her another chance at revival.
Yet, this allowed for Kaguya to move from Rin's body to Obito's and thus manipulate him far easier than she had to do with Madara.
With Obito continuing Madara's efforts under Kaguya's influence, Madara could finally die and leave Zetsu to help Obito's more active role in the Moon Eye Plan.
Upon reencountering Nagato and noticing Konan, Kaguya stood by in stride, on the moment Obito were to kill Nagato and revive the Juubi, she was certain the despairful Konan would accept to be her host thus letting her become one with the Juubi and the Rinnegan with Konan's body.
However, that too went down the drain when Naruto made Nagato switch sides and Konan became a valiant defender of Naruto's principles. Thus she had to be killed instead while Kaguya only influenced so far to the point of not destroying the Rinnegan.
Karin Uzumaki was also out of question considering Tobi made Sasuke kick her out Akatsuki and Kaguya needed to be close to her potential host in a moment of weakness for an attempted take over.
Enters the Fourth Shinobi World War and Kaguya is still stuck inside Obito, they have the Rinnegan and most tailed beasts but she is still unable to do much for the lack of a body she can control.
Despite hoping for a female to come close to Obito and for saying female being mentally vulnerable for her possession not to mention strong enough not to get killed before taking the Juubi, Kaguya is forced to go along as Madara and Obito revive her body in an incomplete state and do wacky things with.
Even then, her growing connection to her revived body shows as the Juubi has lapses of sentience when nobody is controlling it.
By the time Obito jumped to fight Kakashi into the other dimension, Kaguya's body had regenerated to the point it could destroy the entire alliance on it's own and she hoped at least one girl would be willing to give in to her possession once Obito got back.
Much to her shock, as Obito was critically wounded, she returned to see her body on the brink of capture being pinned down by the revived Hashirama and the other Hokage.
Without much choice, she allowed Obito to become the Jinchuuriki and promptly tried to take over his body soon after.
Even tough Kaguya could not take over a man, she tried because her body was finally at her grasp yet it didn't work and Obito was nearly teared apart from the insides.
Not wanting Obito to perform the Infinite Tsukuyomi in her place, Kaguya helped to sabotage Obito's psyche and hoped Madara would stop him to give her a window of opportunity to try and take over a host while they struggled.
When Naruto defeated Obito and he lost the Bijuu, Madara became relevant again to their capture and Zetsu promptly revived him at Kaguya's orders.
With Madara on the lose and the Rinnegan in Obito's body it was only a matter of time before Madara showed up carrying the bulk of Kaguya's power back to her which by them she believed she would have a host body to absorb Madara's power.
It's important to notice that Madara controlled the Juubi so easily simply because Kaguya was still in Obito's body instead of being connected to the Juubi.
Upon seeing Sakura bringing a dying Naruto to her, she finally had all the pieces of the puzzle together, she only needed Naruto to die in her hands after Zetsu took the Nine-Tail from them and Sakura would promptly accept to be her host right as Madara arrived with the rest of her power.
However, at that moment, Obito overcame Zetsu and saved Naruto while Sakura regained her composture seeing as her comrade and close friend returned from the brink of death.
