He did, but he wasn't able to react fast enough to withstand the speed needed to perform the jutsu accurately.

Kimimaro has shown staggering reflexes and flexibility, him not being able to dodge Kakashi's attacks, let alone regenerate/counter them is laughable. Kimimaro has the best self-healing in the show after Hashirama (only taking shinobi when they were alive into account). Raikiri can be used at close range without having problems. I personally believe it will go through his bones unless Kimi hardens it but he wont know to do that until its too late.

Kimi probably wont even be able to dispel genjustu quickly enough and that is where Kakashi can take advantage.

As for it being healthy Kimi, he is featless, the only thing that changes is he wont die of illness.

Minato already said it's an incomplete jutsu, because non-sharingan Kakashi couldn't react properly due to its speed. Considering this, a simple bone projectile would kill Kakashi as it pierces his skull. If Kakashi doesn't end it quickly, Kimimaro can always use bone forest and end.

Sasuke was shown using it with no Sharingan against Naruto head on. In that way it can be used. Kakashi was just a kid and it was the first time he ever used it and was trying to take out multiple enemies. Kakashi as an adult going for 1 opponent, its not incomplete.

Raikiri is derived from chidori. Again Kakashi was using it the first time trying to take out multiple enemies that could hit his blind spots, but here Kakashi is an adult and is going after 1 enemy who is right in front of him.

Also where do you see 100 meters in Kimi's bones? That's not 100 meters. Why do the trees even need to be 100 meters the bones wont be reaching that high anyway. The trees easily counter it.[
