I agree with this, I believe that his goal is to destroy the current ninja system, but I don't think its as short sighted as Root and Anbu, its the whole village networks and standing armies. Similarly like Naruto wants to "change" the whole system, but in a way that everybody understands each other and works together as allies. Sasuke wants to use his own power to dismantle the system. I would believe with his new knowledge, he may want to try and take away everybody's chakra. That would mean the death of everybody through the use of the Juubi and the God Tree. Not sure if he will go that far, but he isn't exactly forthcoming so it may be that sinister.

I agree with the end of this statement, that they will make it work. But I don't think that it will be an understanding once Madara is defeated. Naruto and Sasuke are destined to be at ends with each other. So I think this time they will have their final battle over the method of which they believe is best to change the world/ninja system. With either Naruto winning and sparing Sasuke changing his point of view in the process or with Naruto's prediction coming true where they both kill each other. Personally I would love if this mange ends with Naruto and Sasuke killing each other, with Naruto being the matar that changes the ninja world into true peace. But I don't know if Kishi is that dark, he will probably stick with his TNJ to make Sasuke good.

it's not going to work because Sasuke is a me guy. They will end up at odds over something because Naruto cares about other ppl enough to risk his own life for them whereas Sasuke pretty much demonstrated during the Shinju's chakra extraction rampage that he can't be bothered to care...even when the lives of other Konoha-nin are at stake. And that's before mentioning the fact that Sasuke's track record alone says he is simply too untrustworthy. Naruto told Hagoromo he was willing to attempt repairing things with Sasuke, but that doesn't mean it will happen. The only time they are ever on the same page about anything is when it comes to someone they both need to fight.

He wants to restore his clan, not in terms of population, but reputation. Madara's failings have defined the Uchiha clan, he allowed the Senju to take supremacy on the battlefield and in the village structure, leading to the Uchiha's secondary treatment among the village, he stirred Tobirama's distrust toward the Uchiha, leading to the mind set that would cause their destruction, he controlled the Kyubi which stirred the pot even more as it added to the distrust already set toward them, then by losing to Hashirama as his last known act, he cemented the Senju's superiority to the Uchiha. These are all things that show even now, with the elders and the Senju's reverence among the village. Only those with either Senju blood, or ties with those who the Senju approved of (Hiruzen) have become Hokage.

The guy basically set a tone that has defined the Uchiha for years, Sasuke needs to correct this. It's impossible for him to become Hokage as it stands. He is not of the Senju bloodline, he is not connected to Hiruzen or either of his students who still have favorable reputations within the village, he's not looked upon favorably within the village. The only way he can revert this is by eliminating Madara's blunders, and loosening the Senju's grip. One part of it which I'm certain of, he needs to defeat Naruto to erase the relevance of Madara's loss to Hashirama.

Creating another separate village? This whole arc is about destroying boundaries between shinobi to create unity, I don't see how further separation will achieve that.
