He said that to Danzo. Hiruzen wanted diplomacy, and before the prospect of Shisui using KA on Fugaku could come about, Danzo jumped Shisui with Izanagi. Danzo prevented the only peaceful solution, so it's understandable that he would threaten him out of anger. Danzo was the reason Shisui and the rest of the clan had to die, besides Sasuke.

Danzo also threatened Sasuke, so it was a tactical threat that he never meant to follow through with. Itachi had been reassured by the Third that Sasuke would be safe, even specifically from Danzo. He made that hollow threat to Danzo after the fact as seen here:

The KA was coded to react to his eyes (that he knew Sasuke would take after his death) with "Protect Konoha", and he did this to the one member of his clan he couldn't bring himself to kill. In the end, he protected Konoha more than Sasuke and tried to weave a web of lies and tricks to make Sasuke loyal to Konoha as well. Every villainous thing he did to Sasuke was to ensure him a legacy of heroism in Konoha:

it would have activated regardless of sasukes intentions. the eye didnt "detect evil". if sasuke got his brother's eyes and then went off to do whatever, marry a fishwife etc, then the genjtusu would STILL activate.
