As far as I know, according to Madara, the true form of Jubbi is that Tree. We saw Jubbito Summon the tree (which is the jubbi's true form) from underground. Ok, now the circumstances are:

1- We have the jubbi which has come from underground in the form of tree

2- At The Same Time, we have jubbi inside Madara.

Isn't sth wrong here dudes? MAYBE I'M MISSING STH HERE =D

Also, we can ask the question this way: If the tree is the jubbi, considering that jubbi is the combination of bijjus + Gedo mazo, then why didn;t the tree disappear after Naruto took the bijjus from Jubbito?

When Naruto pulled out the Bijuus, the tree lost the control and was just a normal tree similar to how Obito remained with bijuu-less Gedo Mazo.
Gedo + 9 bijuus' chakra (juubi's chakra) = God Tree Controlled by Juubi/Jinchuuriki.

The Juubi (Gedo + 9 bijuus) shed it's skin a.k.a Tree which is controlled by Juubi or (if sealed inside someone) Juubi Jinchuuriki.
We can say that God Tree cannot be God Tree without Juubi's existence (can also be said as the Juubi's chakra). It's just a part of Juubi.

Ok, I'll try to explain it. The tree which Madara has absorbed contains only a fragment of the original Shinju. We have to differentiate between the first Shinju, the origin of all chakra and Obitos creation.
Obito has used just a part of Jūbis chakra to build the incomplete Shinju. That's the reason why the Shinju had to absorb chakra in the first place.

We could declare it as a special Jutsu of the Jinchūriki of the Jūbi, however, that's not the "real God-Tree".
The original Shinju-as I have said it before- is the source of all chakra.

After Kaguya took its fruit, the remaining chakra builded a new form~that's the Jūbi.
We should also consider the appearance of both God-Trees. The "full power tree" had a complete crown.

In short: The tree didn't disappear after Obito lost the power of the Bijū, because it has absorbed the chakra of the alliance. And Jūbi isn't the tree either. Jūbi is only a part of the original tree.
I think, the Jūbi is compared to the chakra of the fruit worth nothing.

A theory at the moment is the tree being the juubi's final physical manifestation while the bijuus are its spiritual. Another was Juubi being a piece of it that the tree originally broke off. Finally, some actually believe the true shinju didn't come back and that this one may be Kaguya.
