There are three options. I will present them to you in the order of most to least logical.

Option A: Madara can use Kamui because he spit out the sage tools, the sage tools were stopping Obito from using his kamui. Most logical since this is really the only difference between the two.

Option B: Only phasing was limited by becoming the juubi jin, Obito could have still warped his entirety to the other dimension, but he thought there was no point in doing so since he thought he was pretty much invinvible.

Option C: Being the juubi Jin allows for the kamui in Kakashi's eye, but doesn't allow for the kamui in Obito's eye for whatever reason.

Obito couldn't use any Kamui technique whatsoever when he was Jinchuriki. Everybody said "Juubi is too large for teleportation" bla bla bla

When Obito phases he sends his body to the Kamui dimension if I remember correctly in the Naruto and Kakashi and Gai vs Masked Obito.
