Sakura was desperately trying to keep Naruto alive, someone she loved and grew up with so she acted without thinking.

Right now she is with a man who killed people she knows, started a major war and has just given his all to save Naruto. Obito must have known this about her because he told her not to view him as an ally. He knew this would be hard. This isn't a medical procedure. A man, shaking and unable to hold back the black zetsu is asking her, someone who is a healer, to crush his eye. Sakura has never killed someone so why would it be easy to hurt a man despite the need for it to be done?
