Well, Zabuza was a really good villain in a time before the series turned to Elephant shit buuuut Pein did offer a compelling arc so I guess I'll go with the latter.

Pain.
He has great significance to Naruto as a character, not only by killing Jiraiya, but also by being a fellow student. Pain and Naruto were brothers in a way.
Not to mention what he did to Konoha, his awesome appearance, his theme, his twisted views of peace, etc. Pain is one incredible villain.

yeah Pain might be the best villain in the series, the only think that sucks is he commit suicide...

but it did have a good ending with the village cheering, maybe the series should have ended after that arc...
