Technically, Madara was revived with a "fake" Rinnegan seeing as how his real eyes were with Obito and Zetsu. The same would go for him having eyes in general, really.

Because the people in edo tensei are revived in the state they were exactly as they died, all the way down to the socks they wear. Nagato died with Rinnegan, so he was revived with it.

Who knows what Kabuto did. Maybe Kabuto just altered Madara's DNA so that he would come back with Rinnegan, but when he was Rinne Tensei'd, the DNA alteration for it left or something.

Madara eyes were still in existence meaning when rinne Tensei occurred they could not be regenerated because they were still in existence. If he never gave his eyes to Nagato and died with them. They could be recreated
