Now Naruto and Sasuke have been fighting alongside each other and Sasuke is going back to being a good guy, but Kishi is adamant that Naruto and Sasuke will fight, he also said it would happen after Madara. Now a fight for Hokage or over the Tailed Beasts would be lame and anti-climatic, then it hit me:
They are being forced to fight under an ultimatum.
This is my theory, Naruto and Sasuke will defeat Madara and bind him using the Jutsu given to Sasuke by Hashirama, Naruto is about to pull the TB out of Madara when Kaguya takes over Madara's body and reveals that she has been waiting for someone to revive her and for Madara's actions she will award him the honor of being her host.
Naruto and Sasuke try to fight her but are quickly overwhelmed, and after arguing over whatever, she claims that Naruto and Sasuke will inevitably end up like their predecessors if things go the way they are headed (we get flash backs).
Naruto denies this, and she decides to prove it by delivering an ultimatum, either Naruto kills Sasuke, Sasuke kills Naruto, or she will kill every member of the Shinobi Alliance.
Naruto and Sasuke start bickering and eventually end up fighting each other, while fighting they bring up every issue between them, eventually Naruto wins and in a fit of emotional anger almost finishes Sasuke off but stops himself at the last second realizing that he is about to prove her right and kill the friend he has been trying to save.
Sasuke however tells Naruto that one of them has to die in order to save everyone, Kaguya tries to goad Naruto into finishing it but Naruto says no.
We get lots of talking and long story short Naruto reaches out to Sasuke (we get flashbacks of all the other times they argued when Naruto tried to convince Sasuke to come back to the village, Kaguya starts encouraging Sasuke to kill Naruto, but Sasuke after a flashback of Itachi and his childhood with Naruto, takes Naruto's hand and basically tells Kaguya off.
She is furious that things turned out this way and prepares to carry out her threat, Naruto and Sasuke prepare to fight her again, but she notes that they can't beat her, then the entire Shinobi Alliance shows up to help, and Naruto recharges them all using the TB cloaks, and they fight her beat her, pull out the TB, seal or kill her.
Hashirama talks to Madara (who is dying on the ground) he is broken and basically notes that after all his scheming and planning he was really just a pawn himself.
They look at Naruto and Sasuke and note that could have been them once upon a time, Madara dies after seeing the similarities between Naruto and Sasuke and him and Hashirama.
Summary:
Kaguya will force Naruto and Sasuke to fight each other.
Reasons:
A friendly fight over Hokage would be anti-climatic and there is no other real reason to fight.
This gives the fight and makes it more of a friends fight rather than a good vs evil fight, kind of like the first one, you know how you get into fights with friends or siblings and they escalate and get personal and everyone says things they regret.
Also it ties Naruto vs Sasuke more into the story, and keeps it from being just sort of a fan service.
Yes there are a lot of flashbacks but that is how Kishi is.
This also finishes Madara's story, he has been so arrogant and egotistical that it would be poetic justice for it to turn out that he was a pawn himself after using so many other people as pawns. This allows his story to come full circle and have one last talk with Hashirama.
