I will firstly say that Madara give Obito a lot of information of Hagaromo and his sons in the past.This will lead to some views about obito knew Sasuke was link to indra powers.
During the Kage summit, Obito had encounter Naruto ,and he stated that both Naruto and Sasuke were chosen by fate to represent the sage's sons(which we knew were Indra and Ashura).
The information obito collected through Madara ,guided obito about Indra and Ashura choosen ones .Madara probably told him that indra power grew from hatred and battles conditions because Hagaromo said that indra was wise and had a lot of battles experience
This is possibly the reason why Obito i throw Sasuke into several battles that Sasuke was not fully prepared due to injures (From killerbee to danzo) in order for him to develop his powers.Similarly, Madara grew up in war in his lifetime , which make his powers derive from indra mature faster,hence Susano (perfect suasno).
Obit has never saw Sasuke unlock his own susano during the kage summit .However,when Sasuke did activated his rib cage Susano,he recognise something in Sasuke.This is also probably why confirm indra existance.Obito stay at the side as a viewer during the fight ,to see sasuke development

In addition,Obito wanted Sasuke powers from indra to be fully develop by fighting Naruto and for the war .Obito view Naruto as a toy because he knew Indra won Ashura in the past (from Madara information)as a result,EMS Sasuke will do the same.However,there could be flip side to this because Naruto did not befriended Kurama at this point,which make Naruto ashura development inmature (since Ashura rely on support from other to make him strong)
One more thing i forgot to say,Obito also new that Sasuke will suprass Nagato because of indra chakra was following inside Sasuke.
