preta path is used at will when needed,but omnyodon is kinda like a mode always activated(even a surprise ninjutsu(frs+amatersu+ftg combo)didn't affect obito at all,so i can conclude it is always activated(or i could be wrong),and that's where the problem comes:
if omnyodon is activated at will,then you're right.
if it's full time mode it should nullify any attempt of creating ninjutsu.

You have a wrong understanding regarding the concept of Onmyōton. Anyway, the neutralisation of Ninjutsu can't affect his own Jutsu, because the effect doesn't take place inside his body as well. It can't influence the chakra inside his body and due to it not his Jutsu too.

That might explain why when obito and madara became the jinchurikis, they literally forgot about all their other jutsus. (obito being unable to use kamui was one of the biggest asspulls by kishi)

I don't think so. Kamui is a "space-time-Ninjutsu" like Hiraishin no Jutsu. The bigger the chakra the more difficult is it to teleport. Minato needed a huge amount of his own chakra to teleport Kurama and I think Obitos case was similar. Jūbis chakra is probably so heavy that Kamui won't work.
