Far superior intelligence, more spells, high variety of ninjutsu, lightining style, sharingan (copies most of kisame's spells like he did with zabuza and gives him more awareness/sensory). Kakashi is also a genius who has genjutsu and several other tricks and can DEFENSIVELY kamui even samehada perhaps. There's no way kisame can win without his water field. Sry guys..
He can't regenerate without Samehada and it only happens when Samehada already absorbed a sufficient amount of chakra. It plays a great card against chakra monsters, but against normal ninjas, not that much and if Kakashi goes through Kisame's heart with a raikiri, there is no regeneration there. If Kakashi cuts him in half with raiden, there is no regeneration there. He would have to guard himself with Samehada in order to avoid it. His suiton techniques get copied by Kakashi like it happened in part1. Kakashi could even mix it with raiton to gain advantage he can put him in a hypnotic genjutsu as well if he doesn't pay enough attention
Samehada has it's own chakra supply it can filter into Kisame and regenerate him in the same method it doesn't even take a grand amount to do so. Compare these two images for me, one is before Kisame is healed, one is after.

Top panel for the latter image. Samehada isn't that much smaller then originally, if smaller at all. It doesn't take a fountain of chakra to fix Kisame up.
As for the Raikiri through the heart thing, nope. Kakashi isn't going to be able to get that off with Samehada around. He'll end up punching Kisame's chest at best, which won't do a damn thing to the Monster. he's also not getting cut in half. Kisame won't go long without creating his own lake, summoning sharks, using water clones. Et cetera. Kakashi's only shot at pulling these tactics off are prior to the lake forming. Which, are also small. As to out maneuver Kisame to such an extent that he loses track of you would be rare. We both know how he kept tabbs on Killer Bee and his multiple tactics when fighting the Enka Geezer.
Kakashi can feel free to copy Bakusui Shoha. Let's have Kakashi pour out a decent amount of his own chakra to only give Kisame another advantage, unless he'll mimic the water clone or five feeding shark (and variants) technique. Which, are less useful than their shadow clone counter parts and Kakashi is in general not as experienced with the jutsu as Kisame. He won't be able to outmatch him by copying techniques.
Kisame's no idiot, he's well aware of the power the sharingan brings forth and would do well to avoid eye contact with Kakashi's sharingan eye. Not to mention once the lake is formed, I doubt Kisame needs to stare or look at Kakashi directly. Glances or using his Mizu Bunshin as either his eyes or a way to break him out of the genjutsu would be good enough.
Without Kamui, Kakashi can't win. He's out classed.
