I'd say she used them both together as Hagoromo seemed to imply.

The byakugan and nine tomoe sharingan combined probably gave her powers that exceeded the rinnegan. Like control over the weather and environment, as well as possibly reality, like with Izanagi, Izanami, Edo Tensei and Onmyouton, only on another level.
