We already know that every jutsu has a weakness.
KA is not unbeatable. The one time Shisui tried to attempt it, he couldn't use it right away and Danzo and his men ambushed him before he could set it into play, so I'm assuming it has some prep time as well besides the 10 years cool down limit. Danzo used KA, but his use was mediocre at best when he was manipulating Mifune. The only time KA worked appropriately and succeeded was when Itachi used it.

I don't even believe Madara has Tsukiyomi. The only genjutsu he has shown was when he showed 13-yr old Obito his plans. Then he used genjutsu on the raikage, but the manga referred to that as "sharingan genjutsu" and he was using his 3-tomoe. Madara is relying on the Juubi to somehow cast the genjutsu and the moon will reflect the genjutsu across the entire world. But his genjutsu prowess doesn't seem to surpass Itachi's or Shisui's. Only perhaps Obito's.

Itachi's Tsukiyomi=Shisui's KA. I know that KA is stated to be the most potent, but the only advantages I can see with it above Tsukiyomi is that the victim does not know that they are being manipulated. Obito and Itachi can still manipulate people w/ their genjutsu, Obito manipulated Yagura the Mizukage for years. And Itachi cast a weak genjutsu (so Jiraiya could break it) on a girl back in pt1 so that she would go flirt with Jiraiya.

He does have tsukiyomi if he didnt how could he do the Moon eye plan?

OT: I think the weakness of KA is that if you have the color power to see Shushui's chakra, you can counter.

That's if you're not under it yourself, so a shadow clone before the battle is advised.
