Just to make it clear, this is just a guess. Please tell me what you think of it.
So a review of the abilities of different mangekyo's that have been shown in the manga
Sasuke- Amaterasu, Tsukoyomi, Susano'o
Itachi - Amaterasu, Tsukoyomi, Susano'o
Shisui - Kotoamatsukami
Obito - Kamui
Kakashi- Kamui
Madara- Tsukoyomi, Susano'o
For those who want to say that Sasuke or Madara cannot use Tsukoyomi, Danzo said that Sasuke has a weak tsukoyomi that is not comparable to Itachi's. But at least he has it. Madara can indeed use tsukoyomi because he intends to use it to finish the eye of the moon plan.
Sasuke and Itachi are brothers. They can use the same abilites. Neither Shisui nor Obito/Kakashi can use these ones.(I'll explain Madara later). Nobody can use Koto-Amatsukami except Shisui(And Danzo and Itachi's crow because they have shisui's eyes). Nobody can use Kamui exept Obito(and Kakashi as he has obito's eye). What I think is that maybe certain mangekyo abilities are passed down from parent to children via their genes. The sharingan is passed down and also certain 'special abilities'.
Maybe this is why Hyugas have that main branch and cadet branch thing. They have descended from Uchiha's. Maybe somebody got a mangekyo long time back and decided that it's abilities are too awesome to lose. He or she might have split off from the Uchihas with their Spouse and made a separate clan. They passed down the abilities and in fear of losing the ability made the tradition of main branch and cadet branch. Eventually, their sharingan deteriorated (or advanced if you like hyugas) into the Byakugan.
Now since Madara can use two of the same abilities as Sasuke and Itachi, I think maybe he's their descendent. That's all. Tell me what you thing about it.*_*
