People have speculated that he is inside the Spiral Zetsu - Unconcious. I share the same view. It only seems logical.

... There have just recently been obvious "hints" if you consider Spiral Zetsu's reappearance using advanced Mokuton (and White Zetsu stating that the "insides" are pretty good, thus implying the one inside the Spiral Zetsuit).

So yeah, we're pretty sure where Yamato is at this point. I wonder if we'll ever see that Hashirama statue come to life, or if is power has been granted to Yamato.

I doubt that ear belongs to someone we haven't seen before. And Yamato was in Obito's capture before the war began.
