Imperfect Juubi had 6 tomoes in its eye. The current juubi also have 6 tomoes even if it had obtained the hachibi and kyuubi. This means that the number of bijuus it have doesn't affect its number of tomoes. So, it could be that the 3 other tomoes have been separated and have become the sharingan's 3 commas. It could also be that when the sage has created the bijuus, the juubi was destined to never be at full power again because when he absorbed the bijuus, there would be inner resistance. Which is it?

To be honest, it seems Kishimoto ditched the idea of the monster having 6-tomoes, since in the chapter 'Dreamworld', the drawing of the Juubi is seen with only 6-tomoes.

He is saving the 9-tomoes for the God Tree, as seen in Madara's explanation of it to Hashirama.

He is saving the 9-tomoes for the God Tree, as seen in Madara's explanation of it to Hashirama.

I think it has a spiritual meaning. It does tell about rikudo sennin stopping the juubi but it also shows juubi as having 6 commas, a foreshadow of what is to come.
