-It's the user of the Rinnegan, not the eye itself. Madara found his way to counter Kamui but I don't think Nagato could have done the same.

I think to effectively counter Obito's Kamui, you gotta have better reactions than him and high speed attacks. Really hard to come across a character besides Madara that has both of these IMO. Other characters have both but definitely not to the extent like Madara does now. Madara, Minato, Tobirama, Naruto, Sasuke and Hashirama are the only characters by feats that may have a reaction time on par or better than Obito's own reaction speed. I'm probably missing a person but that's all I got off the top of my head.

Konan hit upon a way as well; he can only hold the intangibility for up to 5 minutes... time him out with constant attacks, and eventually you'll connect. She only failed because obito still had izanagi up his sleve.

So this is how garra would do it, assuming he has that piece of intel. I don't see how zabuza would make use of this weakness though...

2. Another Kamui

(There's a possibility that jutsu Madara mentioned Ranga or something could make numba 3)

Anything else would be nothing but pathetic attempts on people's behalf who would be trying tO convince themselves that their favourite Jutsu > Kamui

well I can see how SMD would count the hidden mist thechnique. Remember, the Byakugan is the only Dojutsu that can make out a presence inside the mist since it is saturated with chakra. This blinds a Sharingan user to the mist user's presence. If Obito can't see what he is Kamuing he isn't gonna connect. He will have to use other means to first get rid of the mist then strike at Zabuza. Not saying that Obito isn't capable of this but it will prove slightly probablamatic.

Hmm.... well, garra can break up ground minerals to make sand, so obito sinking into the ground isn't a deal breaker, he could attack him down there if he can spot him... I don't know if garra can track him while he's underground, but he can certainly watch his own back with his third eye, so I don't think obito is going to be catchin garra off-guard.

True he needs to be in a free fall so can't grab onto anything...because you can only stop him from wrapping by forcing him to phase but there's absolutely nothing you can do to stop him from phasing and abushing you or just phasing through objects which would allow him to get away
