Kakashi still isn't the size of Gyuki's hand, I can't see how you're seeing that. You could fit at least several other red squares in his palm, and his palm doesn't even account for Gyuki's full hand, considering there's still his fingers too.

3 Kakashi only covers the bottom half of Gyuki's palm. In that scan, his fingers are curled which obscure the top half of his palm. Add the fact Kakashi's crouched which covers more area, and also add the fact the red square isn't exactly accurate, bearing in mind you're covering areas with the red square where Kakashi is not i.e. there's space between Kakashi's left knee and the bottom right corner of the red square.
