I think that in general the Mist that had a lot of changes, it usually finds some temporary stability before going into chaos once again. I think this story starts with the passing of the First Mizukage and the naming of the Second Mizukage. It's important to point out that I don't think the person that we've seen in the manga is the original second Mizukage and I say this because it doesn't fit with what We've seen
I believe that the person below the First Mizukage is the the real Second Mizukage and the Second Mizukae that was shown to us as an Edo was his replacement. I think the person above is the real Second Mizukage, the person who started the Bloody Mist Era and also is a relative of Orochimaru. I'll call him The First Blood Mizukage.
The Era of the Blood Mizukage
I think it's entirely possible that the blood Mizukage's era was run similar to how Orochimaru ran the Hidden Sound. He created the graduation exams that you must kill your classmates and I also believe that he experimented on the ninja in his village. There is a common theme between at least two of the Second Mizukage's and that is experimentation with forbidden jutsu. Tobirama Senju the Second Hokage created Edo Tensei and the Second Kazekage experimented on some people in his village attempting to seal Shukaku inside of them and eventually created the seal used on Gaara.
I believe that his experiments were so brutal that he was eventually chased out of his own village and was erased from his villages history. and 'Trollkage' was named the new Second Mizukage. I think the Blood Mizukage eventually ended up joining the Hidden Leaf at some point (Probably during a war) and Orochimaru is his son (or grandson)
Also:
At the time when Madara left the Hidden Leaf I think he created a truce with the Hidden Mist and the Blood Mizukage worked with Madara and his experiments with Hashirama's DNA. And Orochimaru at some point found some of these notes which allowed him to conduct his own experiments on Hashirama's DNA in order to get closer to his dead father.
Continuation of the Bloody Mist Era
It takes a while for a village to change it's reputation and even though the experiments stopped, the graduation exam was kept in place. Then we get to the Third Mizukage's era, which eventually led to the abduction of Rin and the continuation of experiments in the Hidden Mist. I think the Third was a student of the Blood Mizukage and continued his masters work after he became the Mizukage.

This is where the Bloody Mist Era ends, Zabuza kills over one hundred students and during a time of war the Mist is forced to end the graduation exam.
Mizukage... I mean 'Madara'
The village has a few years to stabilize before Obito Uchiha acting as Madara steps in and uses a Genjutsu on Yagura The Fourth Mizukage and takes control of the Village. I'm not going to speculate too much on what Obito did during his time in the village (At least not right now). Yagura's reign of terror did not end until recent years when Mei became the Fifth Mizukage, which I believe happened during the two and a half year time-skip. This led to the village finally becoming peaceful and Tobi 'joining' the Akatsuki shortly after in Part 2.
