Why is everyone running out of chakra?

Kishi needed a way for Sakura/Hinata to be useful. By saving Naruto. Possibly.

How exactly will these two be useful with low chakra? They'd be more useful if suddenly, they weren't so low on chakra.

2. They are still connected to Minato, who posses the other half of Kyuubi's chakra, through Naruto. Naruto have traits of the Kyuubi because he was born from the Jinchuuriki Kushina, his mother.

I believe the cloaks may be used in the future as a plot device for Naruto to stay alive (like SA transfering the Kyuubi chakra back to Naruto to make him survive until something unexpected happens).

Good question. Tsunade and Sakura still have the Yin seal on their forehead but they don't have chakra. Wtf. When Tsunade's seal was partly vanished she still had chakra to heal the Kages. In part1 she summoned the slug without her seal.
