I thought He was supposed to be highly intelligent? If he could use somehow use ALL nature types and he saw the wood release attack with all types... why wouldn't he use the weakness to counter and defeat the attack instead of showing he can match the power?

Same reason why sasuke attacked madara using himself and not hitting him with his Bijuu sized Susanoo/Amaterasu/Amterasu arrow or Enton.
