What the hell happened?

At 9 years of age, Kakashi was made a joenin, he was on par with Prime minato's Taijutsu ect.
15 odd years later, Kakashi can use his Lightning blade once or twice, and his 3t Sharingan once before being bed ridden for a week, at this point he HAS to be at a stronger level than 9 year old him, so he's "Better than Minato" by now.
3-4 years later, he can spam 3t Sharingan, Kamui and lightning blades all day and beat Obito in a Taijutsu/Ninjutsu fight.

So uh, what happened? Did everyone ( Even dead Minato ) get a hell of a lot stronger?

I agree makes no sense why he hardly imporved in the 15 years between kakashi chronicles and naruto series. Maybe he got depressed and stopped training after losing all his teammates or maybe it's just plot.

Minato wasn't Kage yet, but to say his Taijutsu was equivalent based on a bell test is not really solid

Kakashi was an alright ninja and gained popularity through Sharingan and his moniker "The Copy Ninja". He is definitely intelligent and a much much better overall Shinobi than Minato, that's for sure.

Kakashi was 13 when he was made Jonin, 9. Not all Jonin are equal. Kakashi as a child was weaker than Minato, and probably still is. And considering dead Minato gained Yin Kurama, yes, he is a hell of a lot stronger now. I don't recall Kakashi clashing with Minato in taijutsu, or Minato's taijutsu being beyond what you'd expect for a shinobi of his rank. He mainly combo's Hiraishin with Kunai slashes and Rasengan. Very minimal taijutsu usage. He's definitely better than Minato though.
