But, Could that incident be just a genjutsu created by Madara from the start?

Maybe it was Madara who saw Kakashi killing Rin and then after used a genjutsu on Obito, hence implanting Madara's memories unto Obito's own memories, brainwashing.

So the naive Obito was brainwashed through false memories given by Madara, containing truths making a lie hard to discern.

i dunno, Madara is not the final boss, the elder son is?

Madara is just a ghost from the past, he will be vanished soon.. Orochimaru is more likely the final villain. Or maybe he join forces with allied forces and they fought together against some 'real' villain we had never thought of.

it might be. I always taught of that. its more likely though but what keeps me thinking is Kakashi was so feeling guilty when obito told him everything what he saw. So I guess something really happened.

I think madara genjutsu the mist kage. So they can kidnap rin and plant the 3 tails in her so that kakashi a heart shnobi kill her to save da village while zetsu slowed down obito with that fuse body. Jst a thought
