When fighting konan and all the paper bombs were passing through him was his ms activated? no! he was using kamui without ms

It was probably just a mistake on kishis/the animators part. seeing as Obito activated his MS years earlier when he witnessed the death of Rin (via Kakashis activation of the MS) there was no reason for them to omit the MS in the Konan fight.... other than it just being a mistake.

That said... it still doesnt explain how he was able to slip through the rock that crushed his right side...

When he was using "Kamui" with his sharingan eye, the technique was never introduced and as far as the reader knew, he just couldn't be touched. Showing his MS would have been a giveaway that Tobi was Obito.

to attempt to make sense of a plot character. Kishi realized he was making so much ass-pull with obito that he had to show his MS at least once, even though it's completely pointless since he already has the full capabilities of Kamui.

Anyway, if you want logic -> His MS has been shown to spit things out of Kamui dimension only. Maybe his Kamui releases things from kamui dimension, and kakashi's own Pulls things in. Maybe obito's using remote kamui through kakashi's eyes. Maybe this is all BS and theirs no explanation for retcon.
