You're essentially stating that he uses taijutsu to take her out. And I really don't see that happening considering his ninjutsus are meaningless against her. His only hope is genjutsu. Incidentally, it's common knowledge that Uchiha's are prone to use genjutsu and especially Itachi. Naruto not realizing that he is in genjutsu doesn't say much to the overall effectiveness of the genjutsu itself in trickery. He was sufficiently tricked into thinking determining whether animals had schlongs or not was an S-rank mission.

His Genjutsu's simulate the real world and everything around him, Thats what makes his genjutsu's so dangerous. Having the ability/controll to break a genjutsu is one thing, Knowing you're in one is another
