Kakashi takes it low difficulty.

1. Ninjutsu - Kakashi, hands down.
2. Taijutsu - we already got a glimpse of that during their short skirmish during Team 7 reunion. Kakashi takes it comfortably.
3. Genjutsu - Kakashi's genjutsu is on Obito's level, not much to debate here.
4. Intellect - Obviously Kakashi, stated in the manga to be the most analytical shinobi.
5. Speed - They're equal here for all we know.

Out of all MS users in the manga, Kakashi is the least dependant on his MS, because he tries to avoid using it as much as possible.
This means that when suddenly you take MS away from him and other MS users, Kakashi is the least handicapped.

The thing is, Kakashi takes it both in quality and in quantity.
