If he tries to destroy it, he can use Muki Tensei to create a wall and block it. Not to mention he doesn't need to fire it right at Jiraiya as the attack is omnidirectional. That'd give it enough time to go off before Jiraiya can destroy it.

Not seeing why he'd attempt to melt it with Goemon (If that is what you are referring to) when he has zero intel on the technique.
