Hagoromo is not the blood ancestor of all Shinobi, for it was clearly stated that he founded the Ninshuu religion and spread its teachings to other people not blood related to him, it would be absurd for him to teach others Ninshuu if he didn't also give them (through mystical means) the capability to have and wield Chakra like he does, these pre-ninjutsu people or clans were the progenitors of the various Shinobi-Era Clans today, not Hagoromo himself. Also if the only way for humans to acquire Chakra was to be blood related to him then he need not have taught Ninshuu to others, we would have just impregnated several women to have Chakra infused babies.
