Pain fought naruto with less then half his chakra

well lets go back to where all 6 pains attacked the village they all used a lot of big attacks before the fight with naruto so lets say pain used 15% of his chakra than would mean he had 85% remaining. well its still alot since he is an uzumaki. followed by that Pain used 50 % of his chakra to destroy Konoha. that would leave him with 35 % chakra when he fought naruto. Deva path alone Owned Naruto's Frog summons Hinata and Naruto he even went toe to toe with 6 tails kuruma and thats saying something. Naruto had perfect intel and was prepared in advance in order to go up against nagato.

OT: Naruto has even run out of chakra before Nagato did. Nagato is far more powerful than Naruto. With Yang and Yin, Naruto will be stronger.

True...But in naruto's defense. He was also in the middle of training when he had to return to Kanoha to stop Pain. Neither were at full power and Pain still owned him twice I might ad. Hinata had to save him then Kurama/Minato.
