Remember it take about 12-15 minute to stop the God tree from blooming.How Naruto can instantly get back all his chakra to save everyone within these time period?

Here is the most logical way to explain it.

Kurama latched onto its Yin half taking chakra from it for Naruto to return in BM Mode.

Since Yang Kurama exerted himself throughout the battle, Yin Kurama restored a fresh amount of chakra for Naruto and Yang Kurama.
