We know that madara used gedo mazo to grow zetsus

and yamato was inserted inside the flower below gedo mazo to make zetsus stronger

we also know that yamato can merge with trees

so its pretty obvious yamato has merged with the gedo mazo which transformed into the shinju tree and due to the powerful chakra of the juubi..yamato's chakra has been supressed!!

well it's kinda obvious because that the final form of the jubbi is a tree and yamato has been used to creat clones with his chakra,but what if he lost all his chakra by creating the whole army of zetsus he might be dead already >.>..its likely not possible bcz he has the cells of first hokage and also has huge chakra reserve!!
