Obito used it to slip thru the bolder that crushed him but didn't awaken MS till after rin died...

Actually, how did we know Obito didn't awaken MS then? He was thinking about his friends and how he was about to lose them, along with his life. He could have been in a very emotional state, which could have awakened his MS right as he was about to die and slipped through. Kakashi would have been unconscious at this time, so he didn't feel it. Obito could have forgotten just like Kakashi forgot he had MS when Rin died or when Sasuke forgot he awakened Sharingan during the Uchiha Massacre.

"Slipped" might have been just a metaphor Madz used. Or maybe what rikerslade said. There are several possibilities so I wouldn't call it a plothole though I agree Kishi hasn't explained that properly.
