What program do they use for the Naruto Manga/Anime?

Seriously. It seems they aren't even try-hard with their detail, they just seem to use a really nice HD Color Palette[>implying I know what I'm talking about].

Also, my friend is convinced that [in current shippuden] each PIXEL of...let's say- their hair- his a different color.

Of course it is, you want the hair to be all of one shade? That's not how depth works.

Naruto isn't a hand-drawn anime, so most of the animation are composed by computer. Anime was really good in the 80s because Japan had an economic boom that allowed animators to create anime by hand without too much of a strain. Today, very few anime do this technique.

Each part of the hair is a different color? It looks the same to me. Really, I just don't see how they'd do it. Just blending?

Their entry-level positions for hiring requires knowledge of 3DS max, AfterEffects, CoreRETAs. So they use those programs at least. AfterEffects is not very good for high-def compositing because it's a CPU hog, so they likely also use a node-based compositing software like NUKE. Shake used to be widely used but support for the program stopped a few years ago. These kinds of software are staples in the industry.

It's very simple to throw some lighting effects, vignettes, gradients and filters over animation and in those cases every pixel certainly could end up having a different color. Instead of filling areas with a color they can fill it with a gradient, like they did with the hair in the Chikara arcs.

I miss the days when Anime looked like it was actually drawn, like Cowboy Bebop, Dragon Ball, Yu Yu Hakusho.

It always looks great in my eyes. Cowboy Bebop still looks much better than Naruto right now...
