ok , ninjutsu who use normal chakra not work on obito ,, why ?? it because the god tree can absorb chakra who is originally the god tree chakra ,, thats why ninjutsu didn't work ...so what about natural chakra (senjutsu) like fukasaku said it draw chakra from nature and i don't think nature take chakra from god tree too..i mean nature not ate that fruit ,, senjutsu work on obito because that chakra not from god tree and it can't absorb it maybe ,, so i think that senjutsu will save the day again heeee,, (wait !!,, the senjutsu need to blend with human chakra to work :-( :-( :-( :-( :-( wait !! naruto can use kurama chakra it unlimited right ?? urm stupid ! ,,)

Anyhow, looking at the body of this message, Senjutsu is taking the energy found in nature and adding it to the energies which mold together to form "natural" chakra. As far as I can tell, the fruit more "enlightened" Kaguya in how to mold chakra, and supplied her with a vast source of internal power, this internal power passed onto her son in the form of the Rinnegan (just as his vast internal power was passed onto his sons as great visual/spiritual prowess, and great physical prowess, as this is what chakra is comprised of, physical and spiritual energies). I believe it only enlightened her because her son then began to teach how to create chakra oneself, and this means that the ability was always within them, but it simply was never known how to achieve it. How Kekkei Genkai developed remains a mystery at this point, unless every clan is descendant of the Sage himself, his "vast internal power", as I'm calling it, manifesting itself in different "mutations" of how chakra can be used to form Kekkei Genkai, though this is far-fetched even for the manga.
However, by taking energy from the nature around the user's self and adding it to the normal "ingredients" for chakra, something new is made, and this something new is more powerful than regular chakra, as we know, and passively can fight on par with Obito's newly-obtained Nature Transformation. And, by the same principle that it fights on par with Obito's new Nature Transformation (this is where all of this relates back to your post), when the God Tree attempts to absorb it, taking back what "belongs to it", should Naruto use Senjutsu chakra, it may not be able to absorb it and
perhaps there may be negative effects on the Juubi because of it.
Of course, this is simply my observations based on my own view of things, mixed with the idea behind your post.
