Actually, its only logical that it happened. Naruto has the greatest chakra on the battlefield (except Obito), so its only natural that God Tree focused mostly on him. Moreover, unlike in Edos case, Narutos chakra is not unlimited. If Naruto had full Kurama within him nothing would change in that situation, in fact, it would be even worse.
