Why did Obito only take one rinnegan eye?

Because the eye he took granted him everything he needed for his plan, the ability to summon the Gedō Mazō. Not to mention the fact that taking the other eye would have meant that he'd have had to give up his Kamui, which would simply not have been worth it.

As for where the eye is now, I'd assume that Obito took it and stored it somewhere, just in case.

Can't get rid of something as hax as Kamui. And think about it, Obito stopped Kakashi twice from using Kamui with his. Maybe he knew Kakashi would try to use Kamui to make the Mazou or Juubi disappear, he might have kept it to prevent this from happening as well

Rinnegan can do all nature techniques. Not every technique ever. Rinnegan can't just DO a sharingan tech
