Conclusion
Hope this clears everything up and will be the end all be all thread regarding the Sage of six paths and his lineage and doujutsu.
He was born from a Hyuuga man and an uzumaki woman. He was the first and only Hyuuzamaki, or Hyuuga/Uzumaki hybrid, and his chakra was immense and his eyes were stronger than everybody's.
His lineage will be important and I'll elaborate further but first I must explain something else.

Juubi
Juubi is the essence of the Senju clan and Uchiha clan. Its body and yang is that of the Senju and its eye power and yin chakra is that of the Uchiha.
Conclusion
When the sage sealed the Juubi in himself he gained the Uchiha's Sharingan and Senju's strength and skills because of the Juubi yin/yang which blended with his Hyuuzamaki blood.
The Juubi yin engulfed the byakugan turning it into a super powered Sharingan. Equal to EMS in power. The byakugan should be noted as a blank state doujutsu as it is devoid of the juubi's yin and yang chakra. When the yin flowed in it changed it into the Sharingan because of the overwhelming power of yin chakra.
However, as the sage mastered the yang chakra and got used to his body's newfound power something happened. A new doujutsu was created. The balancing of the Juubi yin(blue) and the juubi yang(red) morphed the Sharingan into the perfectly balanced and increasingly more powerful Rinnegan. It had the same rings as the Juubi's eye but without the tomoe, which represent Juubi's yin influence. It was purple due to the 50/50 balancing of yin(blue)/yang(red).
The reason Juubi has Sharingan not Rinnegan is because his eye was all yin not yang as his body was. The hyuuga blood which allows people to transmit chakra all over the body instead of specific places and the uzumaki blood which gave the sage more control over the Juubi's chakra is what allowed the sage to balance the yin/yang in his eyes and surpass the Juubi in that regard. The juubi lacked the hyuuga and uzumaki chakra control and could only send yin into its eye and yang into its body.
As for the current clans the explanation is very simple. Rikodou used creation of all things to create the uchiha ancestor out of his hyuuga DNA and the Juubi yin but placed a seal on the eye to regulate juubi's yin so it didn't take over like the Sharingan does. Then he created the Senju ancestor with his Uzumaki DNA and the Juubi yang chakra giving him immense vitality and strength.
The sage divided the powers evenly so in order to obtain his power both lineages must work together and be at peace while there children procreate giving future generations the sage's power once they proved they could come together in unison. Keep in mind they were created by a jutsu not by regular means, meaning they wouldn't techniquely be related by blood.
As for our current Uzumaki and Hyuuga who are distantly related the senju and uchiha the explanation is also simple.
The current clans didn't descend from the sage but his family. The sage's uncles and aunts gave birth to the current uzumaki and hyuuga lineages and they're separate and not related. Only the senju is related to the uzumaki and only the uchiha are related to the hyuuga. Which explains why the byakugan is still pure and the uzumaki's aren't as strong as the senjus chakra and body.
